For those who level bomb in the Ju-88 which Altit gauge to you use to setup level run? Pilot gage or Nav gauge? ?

Depending on the map most of the time they indicate different altitudes. It range from 100 meters to 500 meters off. ?‍♀️

100 meters, not 1 thousand.

And for the level bombing use the one in the bomb sight

You can change the altimeter in the cockpit from barometric to airfield altitude as zeroed out with left alt-a.  The bombsight is set at barometric, so make sure your in cockpit altimeter is also set to barometric if you want them to be the same.
The difference you're seeing is the difference between the airfield's altitude and sea level.

Just use the virtual bombsight gauges for level-bombing, they are always accurate without any pre-calibration.

@III./SG77-K_BoboIt actually isn't, this difference is caused by Air temperature. Colder air is denser and will sink down, so the Pressure Gradient will make your Altimeter think that you are higher than you actually are.
Hotter Temperatures will cause your altimeter to read lower than you are.

The Cockpit Altimeter either reads QFE or QNH, the Bombing Altimeter reads QFF always
