In past you had to purchase products via steam or IL-2 store only and now what happens? If I buy for example BOM or BOK or any collector plane on IL-2 store will I get it or what?

No, you always were able to buy from both stores. I purchased BOS normal and the FW190 A3 from Steam and the other stuff from IL-2 website. As you linked your accounts, nothing has changed for you here. Feel free to buy stuff from the IL-2 website. 1
