Will setting up a game controller for other games mess up my HOTAS setup for IL-2?

I have carefully set up my HOTAS controllers for Il-2 (playing in VR) and I was thinking about getting a gaming controller for other games. Is there any risk that installing game controller software could mess up my IL-2 settings in any way? Or am I too paranoid?
