The way I worked around that was to put all the PWCG skins in JSGME mod packages, and only load them up when I planned to fly PWCG missions. With PWCG, you can assign the skins to yourself and your squadron inside PWCG, so you don't need to use the game's hangar screen drop down lists for that. Then, if I want to play regular game missions (career mode, QMB etc) I simply use JSGME to unload all the PWCG-specific skins, which makes the in-game hangar screen drop down lists much more manageable.
