Credit to Raven Squadron's Hart for finding the solution that has been bugging me for a few months, its quite simple.
Just minimise the Facetracknoir app with it running before starting Il2 and then it will work, no problems for me.

I think I've figured it out somehow, I've had to have the application running but then minimised by right clicking on the freetrack icon on the task bar and minimising it before starting iL2
