I've set the PWCG  folder in the correct location. I've installed JAVA, and started a campaigns. I get get a mission to "generate" but when I go into Il-2 and click missions, I'm presented with the the folders for Battle of Kuban, Moscow, Stalinggrad, and tanks. When I click on them, no missions are found? 

What did I do wrong?

I think I know the problem: the game will not display a mission to run if you do not own the plane that you are supposed to fly.  When you go through the mission creation process make sure that you actually own the plane that you are assigned to.

I owned the planes I wanted to fly. I've found that if I just have 1-2 campaigns going with  only 1-2 planes I own selected, it works just fine. Also, if you I run through steam it works but if I run directly from the folder the game does not see ANY missions (including the ones that come with it).

Not sure.  I do not use Steam and have no problems.  If the issue extends to all missions then try posting in the main forum.  

 

In PWCG every campaign is independent.  There is no linkage at all.  You should be able to have a near infinite number of campaigns going and they should all produce flyable missions.  Since I test a lot I have had upwards of a dozen campaigns going at the same time.
