It looks like you imported the dds file into Gimp. You can't really do that. The square Overlay is the Alpha layer. To do a Skin you need the template. Once to dds converted skins can't or only bareley be modified.

You can go to to dxtbmp and get rid of the alpha overlay if you go to dxtbmp and save it as a 24 bit bmp image that gets rid of the alpha channel but then depending on the complexity you might be able to edit it by using a default template and putting the layer (the 24bit bmp image) in the "user paint here" layer of the template but if you want be able to edit everything with out the complexity you're way better off starting with a default template and working from scratch there.
