I bought Battle of Stalingrad through Steam. I'd like to support 1CDev more directly by purchasing BoM and maybe some collector's planes off of their website. My question is can I still integrate them with my copy of BoS that I bought via Steam?

Yes. If you own BoS on Steam, you can buy anything now in IL-2 official store without any problems.
