Will Non-Steam BoM and BoS merge into a combined game?

I purchased BoS from this website before it was DLC from Steam. I prefer to purchase BoM from the website also but I don't know if BoM will merge with my existing BoS game. Will both be separate games? I would prefer that they merge into a combined game.
